I think (at least in my example) it is unrelated to polygon cleanup then, as disabling it produces almost no difference. Left: without cleanup, Right: with cleanup. ./tippecanoe/tippecanoe --detect-shared-borders -z8...
For comparison, mapshaper shows a lot of the whitespace is 'real', but the weird overlapped artifacts aren't there.

That does look quite plausible, I will retest now. I got that recommended setting from the WRFSolar Users Guide, but it looks like aer_opt=4 hasn't made it into WRF-master yet(?)....
