Inspired by Noita's Messages from the Gods, this might be a fun solution to the problem that players can mine through dungeons, without actually preventing the player from doing it.

You could solve this issue with the same way as mod Twilight Forest did, meaning that they for example have a Labyrinth structure which has bricks which are almost impossible to mine without obtaining a special pickaxe which is in the chest within the Labyrinth.

It works well in twilight forest, because you are only intended to solve one maze in the progression system. I would like to have many maze and puzzle dungeons. This would need one unique crafting material with a unique modifier per dungeon type.

That is really cool! Well there is also fatigue effect from ocean temples in minecraft which makes you unable to dig when near such structure until the main boss is killed who is source of the effect.

Alright to suggest it formally: we could also use protector block to achieve "no mining until dungeon is finished" effect, assuming protector block would work similarly to Rust (game) cupboards where you could add yourself to list of player who can change environment when you have direct access to protector block. Technically we could have combination of those effects to allow players to take dungeon as their home after they defeat the final boss or whatever, tho they could do it anyway assuming protector block is craftable.

How about a block that just increases a block's defense within an area, instead of just making it invincible? That way it's still mineable, but it's really hard

Why do you want it mineable? Either the design of traps will be so hard that only reasonable way will be to mine through walls, which does not sound fun, or It will be easy enough it is not worth mining. You are creating another optimization problem on top of "what should be the difficulty level of traps/enemies" problem.

Removing the ability to mine stuff in a game about mining is not fun. This is also to prevent soft-locks

Mining is not the main part of Cubyz's identity, I am not sure what is, but if I were to guess I would rather point to procedural crafting. As for the soft locks, well, provide tools to overcome them instead of providing a single tool to overcome literally everything. If all you have is a hammer everything looks like a nail.

Well, that is yet another hammer idea based around block breaking. What if players could build wings from cloth and wood (da Vinci vibe) so they can fly over parkour that was too hard for them? A better armor and weapons to defeat enemies that were too strong? Or maybe even throwable bombs to kill them without even getting into direct combat?

Removing the ability to mine stuff in a game about mining is not fun.

Restricting the player makes them seek out more creative solutions. So I'd propose that the dungeon protector block only makes the walls unminable. A similar concept can be seen in twilight forest's mazes, and I think it works well there.
