Custom data in comments

I would like to create simple one level thread view on comments. Now it's very hard to store any additional data in comment entity, for example related comment id. I need to add some metadata in 'Body' before saving and remove it before displaying comment. String field with custom data would be enought for me. Another option is possibility to create custom class for comment data like it's done for pages and posts.
