If I install FreeCAD through the Arch LInux repos, this is what the project files look like: image

however, if I install FreeCAD through Flatpak, this is what the project files look like (I'm guessing this is what papirus intends them to look like) image

First, clean your .cache. Then, reopen the nautilus file manager. Looks like it's because it's generated from the old thumbnail

First, clean your .cache.

Cleared everything from .cache. Problem still persists after reopening nautilus. I also tried rebooting to no avail.

I think that I found the source of this icon. There's 3 different sizes of the FreeCAD icon in ~/.cache/thumbnails/large. Strangely, though, that folder keeps regenerating itself. If i delete that folder, then return to a directory with a FreeCAD project file in it, the folder will return with the ugly FreeCAD icons.

Not sure that the issue is related to Papirus icons.

All the icons available in Arch package are present in Papirus.
