Penumbra does not touch any files it extracts whatsoever except for fixing a LOD bug in .mdl files that TexTools introduces. Anything else is extracted as-is. I don't even know...

Reloading an existing mod doesn't seem to generate default settings or fix invalid settings (not just via IPC). Probably fixed it for next release.
