Document potential pkgs.lib.inNixShell false positives

The behavior reported in https://github.com/NixOS/nixpkgs/issues/9438 is puzzling and should be documented.

When Nix 3.0 is released we should recommend to choose between default.nix with { inNixShell ? false }: ..... (https://github.com/NixOS/nix/pull/3168) or flakes.
