Materials are separated
When baking objects sharing the same material, each object will have the shared material separated in two different material. Not sure if this is intended behavior but keeping the same material would help a lot when exporting collections in unity for example.

That is intedend behaviour due to resolution-independency. What you are seeking is the atlas options, which allows packing multiple-objects together into the same lightmap (shared). There isn't a lot of documentation for this, but feel free to ask.
The fastest way to setup collection-based atlases, is simply to scroll down to "Additional" and select add all collections:
