*.desktop for ninja install & /usr/local pollution?

I notice the flatpak version uses a *.desktop, but a regular ninja install doesn't? Should this all be polluting /usr/local like it is or did I miss a step?

At the end everywhere a *.desktop file should be. Perhabs I don't maintain other linux packages than the flatpak one. Which distribution are you using?

Several, but mostly a Mint Cinnamon in this case.
