I don't know about OP's issue, but hijacking this with an issue on 3143 Every highlighted color is red, and instesad the text color inside the highlighted is the color that was supposed to be highlighted. When clicking the text the intended highlight color shows up in a box next to it:

It doesn't work for me also on same version. The console looks fine. How I can help?

I had the same issue with the red background, but going to

Tools -> Color Highligher -> Color highlighters -> Highlight colors in all text -> Inline highlighting style -> Filled

Solved it for me in Sublime 3.
