This is definitely something we will do. Hopefully we can prioritize it soon.

@apeltzer we had a meeting today and decided we will start working on implementing bclconvert support now. We will also do some refactoring to make it easier to add support for other demultiplexers in the future.

Until then, a work around is to run bclconvert with --output-legacy-stats=true and create a link to Reports/legacy in Data/Intensities/BaseCalls.

I think we can live with this for now, we'll add support for CheckQC for bclconvert once this is done in nf-core/demultiplex

Closing this since we now have added support for BCL Convert in https://github.com/Molmed/checkQC/releases/tag/v4.1.0 .

As mentioned in the release notes, this new feature has not been extensively tested yet, as our platform has not been fully adapted for BCL Convert. We welcome your feedback - please report any issues you encounter!
