Switch Pro controller not working in VC?

I've been trying to connect a Switch Pro Controller and it has been connecting fine, but whenever I try to go into WiiU VC the controller stops working. I'm playing the VC version of Xenoblade 1 and the controller just stops working as soon as I launch the software

HID to VPAD only works on Wii U homebrew, when you load Wii VC, the console switches to the Wii mode (Which unloads all Wii U homebrew)
