Put output files into a folder

Is your feature request related to a problem? Please describe. The analysis folder gets very cluttered by doing the analysis. This can become problematic when running several analyses on the same files or when cleaning up residuals of terminated analyses.

Describe the solution you'd like Create a new folder next to the raw files, where you put the output files.
