Faulty update to 1.0.9.7
Do not update to this version. All 60 mods got disabled and had to transfer back to enabled section and saved it. Loaded game and tried to load save and stated all mods disabled. Tried reimporting all 60 mods and still not detected. Waste of time. Deleted updated mod manager and reinstalled version 1.0.9.4 and mods working after reimporting all my 60 mods again. NOT HAPPY!
Could you attach a copy of your modsettings.lsx here, exported from both 1.0.9.4, and 1.0.9.7, so we can see if the problem is the load order itself? Mod exporting hasn't changed between versions, but there were some tweaks to what gets considered an "override" mod, so that may be related.
If your modsettings.lsx is resetting when loading the game, it's likely a mod is encountering an issue when it's loading, which causes the game to reset the load order. This can happen if the pak itself is corrupted, or if you have a subfolder in your mods folder.
Additionally, after exporting the load order, right click the export button for a shortcut to the modsettings.lsx file, and check it when you load into the main menu to see if it indeed is resetting.
I had a similar issue, I was able to fix it by doing File > Reload All (or press F5) It showed I had a missing mod for some reason, but I was able to load it back in, export to game and loaded my save with no warnings or issues.
I'm having the same issue and trying Zoneykid's fix didn't work and reinstalling version 1.0.9.4 isn't working for me at all.
even wth the new on drop and drag does no work nor will it let me change mod load order, i even tried a fresh instal of the mod manager with no luck
Open the mod folder, mines located here AppData\Local\Larian Studios\Baldur's Gate 3\Mods inside the mod folder create a new folder with any name for example mine it --STORE-- I added -- so the folder is not read by game. Put your mods in there. Shut down mod manager and reopen it if it was running. Import your mods from the folder you created in the mods folder. Reload all mods often just to make sure. Sometimes drag and drop and save them not registered to game. May have to import even when they are in the enabled section. It happened to me for a couple of mods.
Stil the same problem as you canopt drag and drop them inside the Modmander nor change load order

Just press "import load order from saved game" and it should fix itself.
Nope still can not drop and drag or change the load order

Just to be clear, did you add a subfolder to the Mods folder? Don't do that - Subfolders in the Mods folder causes the game to reset your load order.
Additionally, all importing does is copy the pak to your Mods folder (or if it's a zip, it looks for the pak in the zip and then copies that). So doing this to just import your mods again is wholly unnecessary. Just place paks in your Mods folder and refresh the mod manager if it was open already.

@LaughingLeader I think what @Cosmicalex was trying to say is:
- Backup all your mods from
%LocalAppData%\Larian Studios\Baldur's Gate 3\Mods
to another folder OUTSIDE of mods - Close BG3 Mod Manager if running.
- Delete
%LocalAppData%\Larian Studios\Baldur's Gate 3\PlayerProfiles\Public\modsettings.lsx
- Open BG3 Mod Manager.
- Import all the mods from your backup
- Export the load order
This should fix it. I had to do this 3 times already since last update :)

Make a copy LocalAppData%\Larian Studios\Baldur's Gate 3 folder to another location and move the folder LocalAppData%\Larian Studios\Baldur's Gate 3 to another location too. That's your save files/profile and mods. Uninstall mm. Make sure there's no bg3 folder. Loads game so new folders install. Exit game. Install mm to install new folders. Open mm as administrator. Import a couple of mods. Refresh mods by pressing F5. Test to see if you can drag and drops mods. Then refresh mm by F5 again. Save mods by clicking save icon. If mods enabled. Run game though mm the exit game. Add your game saves and profile only and overwrite saves and profile. Don't replace any settings files cause you made new ones. Run game and check to see if your save are there and exit game. Exit mm and reopen it as administrator. Import rest of your mods all at once by Control + a on keyboard to select all. Refresh and drag them over and save mods. Should show green message down below. Check to see if all mods in MOD folder. Run game and load save to see any mods not loaded.
