A few tweaks needed to testbeam reconstruction

• the pad default naming has changed so helper function code (in util) needs to be able to deal with setting the collection name
• reformatting from event aligned data starts from a .root file, and not a .dat or .txt, need reformatting runscript to pass those steps
• i'm sure there are other minor fixes.
