Generate Lightmap UVs affects removes geometry
If enabled on some models it changes the geometry. Here in this issue it hides some. One other case was that it connected random vertexes with triangles.
With "Generate Lightmap UVs" off
With "Generate Lightmap UVs" on
Also to note, this is not just flipped normals, the mesh is not visible on the other side as well.
