Check item count a few ticks after click

When I hit a chest, ForgeRestrictor will take my items from my inventory and give me them later, so QuickShop doesn't show the right quantity of the items I have on my inventory, it will always show 0.

That probably means you do not have permission on the area. Anyway, /qs create may help.

Of course players dont have permission, its the server main shop, the area is protected and players should only be able to buy/sell items there.

Then do not hit the chest with a restricted item. Hit the shop chest with empty hand.

Hitting with the empty hand on something confiscates the player's inventory.

That does not happen on at least 4 server networks that I know using GPP, ForgeRestrictor, QuickShop, and having a server shop area.
