Cross-reference within HTML document

I'm converting Markdown to HTML, and have trouble with cross-referencing. The internal links work fine in the original .md but not in the generated HTML. The HTML does not contain anchor tags, and the links don't go anywhere.

Am I doing it wrong? I've searched the docs and examples without much success.
