Group folders and files outside the htdocs path in one single folder

We no longer have the trustpath in v2, but we place many parts outside of the folder that is open to the web, as a similar security measure. Currently we just put the folders and files there, but that is messy. Preview perhaps one folder to put everything in, like the Softaculous install does right now for 1.3.10

I think this will be solved in alpha 7. At current moment it's too huge task to make everything work as should be.
