Run PhyloFlash with multiple datasets?

Hi there,

General question, but is it possible to run phyloflash with multiple datasets at a time? Hoping to compare marine microbial communities at different depths/times so have to run ~40 datasets individually otherwise. I can't seem to find anything in the literature on this so figured I would ask here!
