UV's Misaligned with Pixel textures

I'm having an issue where some of the UV's are shifted a bit, so I end up with gaps between faces. I have looked through some of the issues here and tried every fix and nothing works. It's like the the "Pixel Art / Small Textures" setting does nothing.
