Add custom features

Please excuse me if I'm not asking in the right place.

I'm wanting to use bubblewrap in the hope that it will make building a twa app simpler.

In the CLI read me, it has this warning

⚠️ Warning: Bubblewrap doesn't expect the generated Android project to be updated using external editors. Any files added manually to the Android project will be deleted or overwritten when update is executed. Changes to twa-manifest.json are preserved.

Does this mean that I can't add any extra features to my app? I would like to have links from emails etc open up in my custom twa app and pass on url prams and open the page like it would if someone accessing it without the app or on a computer.
