There's plenty of clipping. This could definitely be the case. Just thought I'd post up the craft since it reproduces the bug so reliably.
Your ModuleManager has fossilized. 2.0.1 is from 2014 ;) Try downloading a more recent version, and don't forget to delete the old one.

Don't worry about it. Mentioning the issue by number produced a reference on the other one, we'll find both when we get to it.
I ended up implementing a (rather basic) ship AI (the ones floating in water), including a few code tweaks to make the whole thing work with multiple types of AI...

This is physics range extender modifying the near clip range of the camera. Iirc it is configurable somewhere, but I don't remember where exactly from the top of my head....
