Same issue, I've been told it's an installation issue, but i installed Parallax stock textures and it didnt help

I have a partial solution. Deleting parallax Stock textures and moving terrain quality all the way to the right (mine has more than just the there usual settings for some reason) has gotten rid of the squares.

For a better solution, ballisticfox now mantains Beyond Home at https://github.com/ballisticfox/BeyondHomePlanetMod with Parallax 2 support, but you also have to get rid of StockTextures, which causes a dialog box every time the game starts. Bit annoying, but it works
