The Reality
Sometimes when working with NEI and ME Crafting Terminal and when pressing some combination of buttons (Esc+smth, not figured yet, because it's rare), inventory HUD disappears and you can escape game only by Alt+F4.
NEI bookmarks, list of items and recipe list still available, but you can't esc this window.

This is unrelated to AE2. I have encountered this issue once in a world with no AE2 whatsoever. The only UIs accessible at the time, other than my regular player inventory, were chests (some from Iron Chests mod, some compressed chests, and some slightly larger chests), GT machines, a crafting bench from Tinker's Construct (I forget what it's called exactly but it's the Tinker's Construct one), and backpacks (both the Adventure Backpack type and the other type). I don't know what actions triggered the bug and have not been able to reproduce it, but I can guarantee that it is independent of AE2.
This can also be done by going into your inventory, then looking at uses of an item that has a questbook page, opening the questbook, and exiting the guestbook and then the recipe. OR smth. like that.

I can say that it definitely is still a problem on nightly. Got it yesterday on nightly 415.

Mine also happened on 2.6 beta 1. Never had it happen on 2.5.1.

I just encountered this bug twice today with pack version 2.5.1 Not sure how to reproduce it, I’m somewhat sure it has to do with exiting the questbook. In case I have more info I will add to this ticket.
Faced this bug again today, but not recorded it. Enabled instant replay, maybe will catch how to reproduce. Tip: changing gamemode several times through nei will fix issue without exiting game.

Apparently pressing F6 (toggle NEI keybind I think?) allows you to exit out of the screen at least.
