Many issues!
1 - please make menu up down based on touchpad PRESS actions not swipes, the touchpad is too sensitive for both modifying options and moving up and down. I tried to change one vr setting but has to scroll down to it and modified every option on the way too it because the control is too sensitive (HTC Vive wands)
2 - Theres no way to move both vive wands are on, but neither touchpad is making movement happen.. Perhaps it is a new bug, but locomotion isn't working (at least with doom 2 wad which is the only one that counts.
also 3) - I cant reconfirgue controls. Pressing or touching the left controller touchpad after pressing "enter" on an option (such as walk forward) moves the "current selection" of that menu up, scrolling up through the keys/action list rather than accepting it as an input.
I've made the menu controls x/y mutually exclusive which should help with menu navigation.
You shouldn't actually need to redefine anything though... I'm not sure why movement wouldn't be working (I've seen people playing on vive on youtube). Try deleting your ini file.
Deleting the ini file didnt work. Simply put, the gun controller is working, the other controller is dead, even when it generates a fresh ini file. I'll try switching to beta steamVR see if that fixes, but it'd be great if there was a file with the program that had a list of what codes could be put in the ini file in a text editor to configure it for VR (e.g Left_TP_TUp for touching the left touchpad in the up zone, for moving forward).
Can also now confirm this is not working on beta SteamVR either, so it's simply not working for vive any more.,
Only other thing I wanted to try was redownload this from scratch, but have you removed the link? The green "clone or download" button lets me download a zip file but theres no executable inside of it...?

Cool I downloaded the latest version and tried it. Menu navigation is much much better now. Unfortunately, level navigation is still not working. It knows the other controller is there, as pressing its touchpad makes a jump... but it wont allow you to configure the in game menu controls with the vive wand's buttons at all so still seems broke sorry.
Also tried with doom 1 wad and doom 2 wad and same issue in both.
