CodeBites edges do not disappear upon box removal.

This issue is related to the CodeBites visualization. I stumbled upon this bug while writing my thesis. The issue is that when navigating through codebites boxes and we want to delete a box, by clicking on the X button, the box will disappear, while the edge pointing to it will not. Look at the following screenshot: I did not go in details on what could cause this issue, but to me, it seems that inside CodeBites.js, the code snippet which is responsible for the box deletion needs to be investigated.

I somewhat managed to reproduce the bug (note: this is on the old UI!), but I was not able to close a box at all 😅
