Identifying non autonomous transposons

I'm interested in annotating autonomous vs non autonomous transposons. Is there a means to do that in TransposonUltimate - either in the output or intermediate files? Thanks!

Hello Janna Fierst, thanks for your interest in our work.

TransposonUltimate can only annotate Transposons in general, and also classify them according to the taxonomy we propose. You might then, based on the different transposon classes, decide which transposon class can be considered autonomous and which one not, and map that to a binary feature.
