Music frequency set to 0 in game but not in Sma5h Music

I've been turning up song frequencies in Sma5h Music for all the stages but sense i got to the smash 4 stages some of them don't have the songs frequencies turned up in game. I checked and made sure the song frequencies are turned up in Sma5h Music and they are. Idk if its a bug or im doing something wrong. It was working perfectly fine before i got to the smash 4 stages. So far the stages i know it happened to were Prism Tower, Find Mii, Mario Circuit, and Gerudo Valley.

It sounds like it could be due to the savefile being messed up, which is a known issue. I believe some people found ways to modify the save to add more slots for frequency but I don't have much information about that. Until this is addressed though this might remain an issue.
