Launch Method
The display started to flicker above the upper side of the top screen after updating to the latest nds-bootstrap, it wasn't a problem before I updated it and I am using the official release, not the nightly as the nightly build doesn't let me play pokemon white 2 for some reason, keeps giving me the red screen. (well at least from the last time I tried.)

Play any DS games with nds-bootstrap using TWLMENU++ in the 3DS.

I think it's because you have a screen filter turned on. I've never encountered this issue on my side, as I usually don't use screen filters.
Open TWLMenu++ Settings, and make sure the screen filter is set to Default.

Idk, this doesn't happen before this current latest update and already did cleared or reset the old settings and reapplied the screen filter again, and I was only using the widescreen patch + Nintendo's default screen filter tbf.

I'm referring to the DS(i) mode screen filters, where the files are located within sd:/_nds/colorLut/, and is changeable within TWLMenu++ Settings. Open the currentSetting.txt file in said location, and if it doesn't show Default in that file, then a DS(i) mode screen filter is activated, and is the likely cause of the issue you are having.
Also, the reason why you didn't have the issue before you updated, is because the screen filter/color LUT system wasn't working for DSi mode games. It was fixed as of v2.7.0.

yeh it was set to 7500k overcast sky, it was set to that because I was trying to mimic my settings in the 3ds screen filters which I didn't notice that it wasn't actually working at all and just cause this issues after the latest update, I now set it now to default and no more flickering so far,
