Bump up version to v1.0.1

I have seen the version have been bumped up to v1.0.1. However, we may need to consider modified the following files before bumping up the version.

Edits the following files

1. Edit the version in the verions.cmake file.
2. Edit the PROJECT_NUMBER in the docs.doxygen file.
3. Edit the version log in the misc/version.log file.

We might need to write the process in developer guide in the future.

@IvanaGyro could you check it if you have time? I think we can just retag the tag and re-release it.

I noticed that I forgot to modify the version string before raising the version to 1.0.1. I think we can just modify the version string while raising to 1.1.0? #586 and a couple of issues may require us to raise the version to 1.1.0.
