THOR counts specifics - documentation

Hi, I am wondering if the counts reported in the THOR output file "-diffpeaks.bed" are reporting the number of reads for each replicate that overlap that peak, or if they represent the number of reads overlapping the binned regions that the peak is a part of? Basically, what does a "count" represent in this case? Thanks!
