Hi, thanks for your very useful tool, and the one I am using it version 1.9.0. I have extracted viral contigs from metagenomic sequencing data of stool, and now want to estimate the relative abundance of each viral contig. May I ask whether the command salmon quant with option '--meta' is suitable for this analysis? Like the output TPM value for each transcript?

I have been stuck with something similar. Although they have provided the metagenomics flag, however, it lacks documentation. Plus, they don't address queries that reflect poorly on developers. Did you find a solution to this?
