Also, my existing Storage Manager mode does a lot of the groundwork! It should be much easier to build off that rather than implementing from scratch

I have only been testing this on Windows, and I can say with certainty that in my testing, manual reboots prior to auto reboot-to-bootloader don't solve the issue.

I can confirm that it's happening on my compile with my changes. so if you haven't changed anything else then it should still be happening with your compile too.
