Hide LetterTree, LetterNode and Motif classes from the public

These can be befriended with those in need. Especially Letter-related classes are only used from ProtoSequenceInputInterpreter<INTERNAL, STRING_PT, false> (with INTERNAL template) and no user should be able to easily access these.
