Got the same problem. Focus Follows Mouse was one of the main reasons for installing Amethyst. Coming from Linux to Macos this is the cause of much frustration and pain....
One possible solution would be to allow layout padding to be screen specific instead of global. This could also be a workaround for apps that don't play well with auto-layout....
