I am checking in to see if we have any updates on this request for 5321193-zen.
I confirm I can still reproduce this.

I am looking at this trac issue and I am seeing that the z-index was changed to 2 precisely to avoid this exact problem. But in WordPress.com the value of z-index on the submenus is still 0.
If apply the change, it should look like this:

Just confirming what @Robertght mentioned above - this needs to be fixed in Core first:

If I recall correctly, the dotcom version of the theme was not up to date with the latest version of the theme (we were using an old one, before this was fixed in core) but I thought we had updated all our bundled themes a while back. Right, @kathrynwp?

Oh, nevermind my previous comment, I am seeing that this specific issue has not been fixed in core yet.
