Small fixes in the manual

When installing LJA I ran into a few minor issues -- this documents these in the manual and hopefully makes the installation process easier.

  • Increase required CMake version from 3.1 to 3.12 (required by spoa; I had a version in between 3.1 and 3.12, and this caused an error when running CMake)
  • Clarify that CMake / Make should be run from the root of the LJA repo
  • Clarify where the bin/ directory is located
