Sorry for my inactivity, I have multiple issues with thig bug report.

You didn't describe the steps you took
You seem to have stopped / started the encode at least 2 times, possibly more
The muxing at the end of the log file with mkvmerge says the following:

According to this, the destination file has one video track (C:\...\temp_mux.mkv' iz 0: 'AV1'), two audio tracks (C:\...\Audio\audio.mkv' iz 0: 'Opus', C:\...\Audio\audio.mkv' iz 1: 'Opus') and four subtitle tracks.

I was not yet able to reproduce this issue, even with similar settings (aomenc 2 pass cq 29 with multiple audio tracks and subtitles).
