'Dont Revert Alternate Formes' Option not working [Bug]

I am playing a AS ROM randomizer and i caught a mega Rayquaza and mega Houndoom in the wild yesterday. When i logged back on today however my mega have been reverted to normal. When randomizing the seed for the ROM, i made sure to select the 'Don't Revert Alternate Forms' option because i wanted to use megas found in the wild but the option doesn't seem to be working. Can anyone help me with this?
