Parameter updates for new algorithm features

A bunch of parameter files have fallen out of date and and don't use (/test) the features they could. They should also be commented better with a global README.

This might break the tests a bunch, and the tests themselves should end up more stringent, so it'll be a PR for a while I think.

This should go in with wiki updates documenting all parameters in the release, too.
