Deprecate ChiselMain.apply (and possibly rename ChiselMain.run)

It seems somewhat weird to have two nearly identical ways of starting Chisel. Related to issue #309, it leads to divergent behaviors.

It is also tempting to deprecate ChiselMainTest; however, having the Tester in a separate parameter list invokes a nice Scala syntax trick where you don't have to specify the parameter type when using an anonymous function there.
