Can anything be done with images with transparent background that pasted in OneNote get a black background ?

By default, a .png with a transparent color should be pasted directly while preserving the transparency, showing the page background regardless of what that may be (white, black, custom).

I presume you're talking about taking another image format such as JPG, converting to PNG and selecting a transparency color.

Or alternatively, moving the transparency and assigning a specific color

Sorry, I'm not sure what you're asking. Are asking to select a color to be transparent or to invert colors?

I'm worried this may be too much of a specialty one-off case and not work for many other images or use cases
