That is controlled by your theme. See my screenshots under two different themes.  

I am quite sure that they are different shards of blue. Make sure that you are changing the theme, not the color shceme.

Some themes do not define color for the links. Try the default and the adaptive themes. They should give you different colors.

It is controlled by the `quick_panel_link_color` settings in your theme. 

Did you override any keys of your theme?

Once again, try changing to the default theme to see if the color changes.

They are disabled in the latest release. It should arrive in Package Control soon.
