chore(docs): document feature flags

This adds docs and prints WARNING: The flags excludeStackIdFromLogicalIds & allowSepCharsInLogicalIds are deprecated and will be removed in the next minor release. Please set them to true in your cdktf.json's context map. if the flags are set to false or not set at all.
