Those preferences could let set up particular target configuration which could be needed in some cases

Eg if I have only one target configuration it seems convenient to predefine it in the very beginning so user will not need to set it up for every new project

the Eclipse way is to make the configuration persistent, so when you create a new project to already find as default the previous setting.
