How to build Ranking Database and Motif Annotating Database

Open hossam-zaki opened this issue 4 years ago • 1 comments

Hello!

Happy Holidays, and I hope you are doing well. I am currently using PySCENIC to run some analyses for a Sea Urchin scRNA Dataset. However, there doesn't seem to be a ranking database or motif annotating database for the sea urchin available on your site. Any advice on how to build one? Thank you so much!

Hi pySCENIC team, first of all thanks for this great tool.

My question is similar to the @hossam-zaki one and also it's related to issue #161 . I would like to update the annotation file and the motif database with a specific motif for TP73. From homer , in the TF annotation file, I found these:

  • p53(p53)/Saos-p53-ChIP-Seq(GSE15780)/Homer
  • p53(p53)/mES-cMyc-ChIP-Seq(GSE11431)/Homer
  • p63(p53)/Keratinocyte-p63-ChIP-Seq(GSE17611)/Homer

Database: hg38__refseq-r80__10kb_up_and_down_tss.mc9nr

The motif I would like to add is publicly available on the Homer website at the following link:

http://homer.ucsd.edu/homer/motif/HomerMotifDB/homerResults/motif269.info.html

Do you have a pipeline to do it?

Thank you so much for your help.
