Are you only interested in a classifier for this dataset? I wonder if a good regressor can be trained from it.
I think it's great. On Unix: {-i|--input}, {-o|--output}; yes, openeye has it wrong too. Default input should be stdin; default output stdout. Importantly: we must accept eventually several --alert options...
Or, maybe, a crash-proof behavior. Such as: if a SMILES has no name, use the SMILES itself as a default name.
Is this the algorithm you implemented?
