Pre-commit update for Windows

This change introduces explicit fixed to make development with pre-commit suitable for Windows.

This includes:

• Manual conversion to CRLF in mixed-line-ending hook (and addition of more file endings to be ignored)
• Generating markdown explicitly with "\r\n" as new lines
• Minor mypy fix in one file
