If a player is in crunch mode and clicking on a NPC trader he can than hold SHIFT + RIGHT-CLICK on an item and it will be stolen.***

UPDATE: *** Also if a players goes towards the Trader in crunch mode, double clicking him, goes away and redos the same step he can drag and drop the items in his invetory a.k.a. steals everything.

I've tried to reproduce this in an attempt to fix it but I can't reproduce it. Can you clarify the steps to reproduce? By crunch mode do you mean sneaking (holding shift)? If I still can't, I'll try to get up with you and see if you could come try it out on the server I'm working on.

The challenge is that players start with permissions somehow removed all the stuff from the trader. That is, lay it to the Number 1 copy of each type of players ran and pulled.
