After I uploaded the new sample matrix and clicked the Save New SummeriedExperiment the r didn't respond at all.

I met the same problem. Have you figured out? I am using Chrome and RStudio with R version 3.5.1 in macOS

Not yet. I give up, and I use the same system except I use win10 system.
